Why does Kirk shout at Khan? I mean, Khan has just tell him he'll bury him alive in the center of a dead planet. But Kirk knows that the Enterprise is secretly in good shape, and will be able to beam him up in a few minutes. Is he just upset that all those scientists were vaporized?

I think I would have to rewatch the immediately proceeding scenes to really come to an answer, but I don't remember it seeming out of place in the movie. Any more than any melodramatic scream would be, that is. Perhaps it is sheer anger, and frustration at not being able to reach him, at having just lost the powerful Genesis device - and perhaps Kirk isn't so sure about the ship. Khan is Kirk's nemesis (in the Aristotelian sense): he is the anti-Kirk. That's why he shouts, and that's why we remember it. Whatever the events might be, they don't matter that much; whatever Kahn does will bring Kirk to the anvil.
Knowing this, though, doesn't guarantee a successful play, or even a successful Star Trek flick.
jb -- that's true, he has just lost the Genesis device, as well as seeing his man Chekov tortured by the Ceti Eel, and respected Starfleet Captain Terrell turned into atoms. As far as he knows, the Russian will never get his sanity back.
