Pretty sure it wasn't done in Paint, but the now-defunct Scribs is probably the best scribble-based webcomic ever made.

Let me Third MSPaint Adventures... the current "game" isn't as funny as the last one, but it's still pretty wacky. I thought it was deserving of a front page post all it's own, but never got around to making one.

Might I suggest "The Site Map" which is, despite being entirely drawings in MS Paint, NSFW.
